Firstly hi and welcome to the forums!

The Ion bomb uses quite a lot of ship energy to fire. You can see how much is needed by looking at the yellow squares at the bottom of the icon. You current ship energy is shown on a similar looking display on the right hand side of the interface. The red circle will disappear when you have enough ship energy saved up to fire the Ion bomb.

You ship energy gradually charges over time, but you can also charge it faster by buying energy drones once they are unlocked.
